When in Film-school, we were taught that you should keep the boom out of the entire full frame, no matter how it would be masked because you never know how it will end up being presented (look at the Pee Wee's Big Adventure fullscreen, there are flubs-a-plenty because it was just unmasked.  Kubrick wasn't the only person to shoot for both.

For T2 (at least), Cameron shot 70mm and digitally tracked two different versions, one for 4:3 and one for 2:35.  The comparison is pretty interesting.

Cameron shot T2 using the Super-35 format, and he was one of the few directors to actively take part in framing the 4:3 versions of his films.  I think he used something close to common topline (where 2:35:1 is extracted not from the middle but closer to the top of the frame).  That way when you open up the matte you get normal-ish headroom and more picture at the bottom.

You can't really frame for two different aspect ratios, but you can frame for one and protect the other from boom mics, lights, etc.  Kubrick wasn't the only one who protected the 4:3 frame, but some protect more than others.

it's not only protection, if diligent enough you could find a happy median between two different shots. it just takes being anal, something I'm sure Kubrick was aware of.
